Smooth scroll offset redux

In regard to this thread:

Where is one supposed to be able to adjust the offset? Looking in the mentioned js file, it now seems to take a config value. Where does one set this up? I am still getting the 100px or so margin at the top. Using the latest 1.6.4.1
